When Barney is climbing the water tower, a rung breaks off in his hand. As he falls, there are no missing rungs. None are missing as he re-climbs the ladder.
Jim is driving a late 60s sedan as he approaches the cliff. However, when he jumps out and triggers the self-destruct, stock footage of a 40's style car is used for the explosion.
Barney's left arm was hurt so badly in the fall from the water tower ladder, he couldn't use it at all when he made his second attempt. But on the way down the tower, and hopping the 7-foot fence, it was magically healed.
Phelps arms the destruct button before he jumps from the car, making it possible to accidentally trigger the destruction while he was still in the car or while jumping from it. Any real "intelligence" officer would at least have the intelligence to wait to arm the bomb until after he was clear.
The final drugging of Lorkner (H.M. Wynant character) should not have occurred, because Willy has already switched the B230 drug with a fake look-alike. However it is possible, that aside the drug vault stash, Lorkner had some amounts in the lab. On the other hand this remainder in the lab could render the entire operation futile, as one of the goals was to destroy B230 totally.
Correction: There was never a goal to destroy B230 totally. The goal was to "eliminate the threat". By showing that the drug was not viable, and by discrediting the scientists (or killing them - it's not clear what happened to them) working on B230, the IMF force did eliminate the threat of the drug. So, even though some of it might have still existed in the lab, no one was ever going to use it, and no one was going to create more.

When Jim is driving to the cliffs, outside the window are bushes and grass on hill slopes. But when he is seen inside the car, outside the window is a white background.
As Barney climbs back down the "Paramount" water tower, backs of false buildings are visible in the background.
American style stop signs are visible as Jim is driving the black sedan.
